It does not matter how you delineate the green rectangle while defining the gel contours. However, further normalization is easier when you try to define the green rectangle consistently: the corresponding bands will more precisely occur at the same position. A good trick is to look for a consistent band at the top of the lanes, and align the top of the rectangle to that band. The same for the bottom.
